A professing Christian girl is pregnant by an unconverted guy. If she fell into sin but is truly repentant, would you counsel her to marry the unconverted man? What about church discipline? Would it be different if the Christian were a man and the woman unconverted?

What an unhappily complicated situation! I would approach any situation on its own (de)merits. However, I think there is a fairly clear principle here. Just as we never sacrifice one duty for another, neither do we resolve one sin with another. We must never trample upon one commandment in an attempt to remedy another transgression.

In this case, we have a clear commandment that a believer is not to marry an unbeliever (1 Corinthians 7:14; 2 Corinthians 6:14). The circumstances do not change that, whether or not the man is willing to marry the woman. We would not, for example, recommend abortion as a way of avoiding the consequences of sin, because that would be to heap sin upon sin. So, here, I do not think that another act of disobedience should be the way forward.
